That issue is marked as solved in version 0.8.0.
If you read carefully this comment:

You'll see that hidden gets enabled when you check "Notify new mail at 
startup" in the preferences.

The --hidden flag exists:

$ geary --help | grep hidden
 --hidden Start Geary with hidden main window
