We recently spotted this too and resolved it:

If you pull from master and run Geary, you'll go through a database upgrade.  After that, search should work fine.

I also saw this problem a couple of weeks ago.  I deleted my Geary mail store and ran Geary again, fetching all messages from my IMAP server once again, and the problem seemed to go away.  So in my case it seems the full text index was corrupted or incomplete in some way.
