It's controlled by the pam configuration. By default GDM uses a pam
configuration for normal logins with:
auth required pam_succeed_if.so user != root quiet
which disables root logins. For AutoLogin however, the administrator
has to explicitly put the user to log in as in the root-writable
config file,
and the pam config doesn't disallow it out of the box.
