it should be (finally) fixed in 3.4.4, after change to bug [1].

The named indexes are indexes of message body, the words which are in
messages. Your real index of messages itself, aka folder summary, is
stored in folders.db file. It's better to not touch that file if not
needed, especially for On This Computer (local) folders.

It sometimes helped to set one message unread and then back read.

Also note that there are shown three counts, one in the window title
bar, like "Inbox (Unread 3, 128 total) - Evolution", one above the
folder list, like "Inbox      3 unread, 128 total" and finally in folder
list itself, like "Inbox (3)". The funny part is that only folder list
count didn't match reality (at least for me, before bug [1]).
