Well, I never fully trusted those virtual folders, especially when
"special" folders like INBOX, SENT or DRAFTS are involved.
My recommendation: Use filters to move your mails to regular folders
and/or tag them with labels. Then set up your virtual folders - if you
really need them.

Well, to add to that: The most reliable work flow or use case for those
virtual folders to me is to create a saved search and then use the menu
item to create a (virtual) search folder from that search. With that I
had the best user experience.
I use a virtual folder to expunge, expire old mails, but to get them
updated correctly, I regularly have to open the preferences, change the
time period, click OK, reopen the pref dialog, set the time value back
to the old value. In summary: Virtual folders have their uses, but don't
rely on them like regular mail folders.
