Evo applies filters to new mail in the Inbox, whether it's POP or IMAP.
However you have to enable it for the account.
Edit->Preferences-><account>->Receiving Options->Apply filter to new
mail in Inbox on this server. (IMHO it should really say "in this
account").
It's not clear from your post whether the messages you want to colourize
are already pre-filtered into some other folder. You can only filter new
messages in each account's Inbox. You can check for new mail in any
folder.
