Assuming account type POP3.

Just make those folders children of the Inbox, rather than children of
the "On this Computer" node. If you already do, make every other folder
not children of Inbox...

I reported this for Evo 1.2 to Bugzilla exactly 3 years and 3 days ago! (http://bugzilla.gnome.org/show_bug.cgi?id=234539). The only improvement since then is that now we get the INBOX at the top. If arbitrary ordering is too hard can't we at least get Sent, Drafts, Junk and Trash grouped there as well?

Unfortunately Guenther's suggestion is no good to me as I use IMAP.
