Thanks, the problem was lack of restarting the session, got so used to
software suspending :) the good old trick of restarting put everything
back in place in terms of association of apps to file types.

Start a Gnome session and right click on a file of the type you want to
create a program association. Select Properties->Open With and click on
the button Add. There you can add the application to handle the selected
file type.
