I would assume that since the Evolution developers have connector for
exchange working that they could also fix this? Is this possible?
It is possible... there's code in Connector that fakes up In-Reply-To
headers based on the Thread-Indexes. (camel-exchange-folder.c, notably
find_parent(), and soon to be better documented)
I don't know if it would really be worthwhile/easy to change the generic
threading algorithm to take it into account as well.
You can also do
gconftool-2 -s /apps/evolution/mail/display/thread_subject -t bool true
to turn on threading-by-subject in addition to threading-by-references.
