No, that's my fault-- I was using webmail to send messages because I had broken my SMTP access. :)
Anyway, if your server is checking for spam, then you can do a specific-header or subject search for the tags SA or whatever other system adds to the message. Then you can have it learned or whatever.
The junkmail filter action should do exactly what the "mark as junk" action does, and yes, the Junk folder is a vFolder; try adding "Original Location" as a column to any vFolder to see where the messages actually reside.
