Filters allow filtering on the contents of a "Specific Header".
vFolders do not, nor have they ever, if my memory serves me correctly.

Which is why I can't use filters instead of vFolders in the sorting and
searching the collection of folders I have.

vFolders are one of the coolest things about Evolution, but with Filters
so restricted in their behaviour I had to instead have the server do all
the sorting. I don't mind this, (in fact prefer it that way) but
recognize it's not an option open to many people.

If you are using maildir, then just set the [S]een flag on the message
when it gets moved to the spam folder. The flag is specified as part of
the filename, using the standard maildir mechanism, of appending
":2,XXX" to the filename.

e.g.

  12122.zZedZone.12:2, is unread
  12122.zZedZone.12:2,S is seen (read).

This could possibly be done as a post-process on the download script.

vFolders are, in fact, the perfect way to deal with having mail
scattered in many different folders. I'm going to try NotZed's
suggestion of seeing if I can figure out how to get the Spam folder
messages marked with the S flag, but I would like to say that the idea
of being able to select folders by exclusion would be fantastic.
