There are three different bugs of interest: 684 6114 and 104 mutt (and pine) essentially allow you to navigate the embedded messages and act on them individually (as opposed to only being able to act on the container+it's contents). I added notes to bug 104 some time ago suggesting a visual representation of this. The key is to make it usable with a minimum of hoop-jumping.
