You click on 'expunge'

Yes, by clicking 'expunge'.

Youcould just turn on 'hide deleted messages' which is probably what
you really want but dont realise.

Edit ~/evolution/searches.xml and change the order.

Not with the gui, you could try writing raw expressions.
