 What distribution are you using, and what Epiphany version?  More
specifically, is the desktop environment Gnome 3?  I noticed the same
issue when I switched from Debian 6 (squeeze), gnome 2, to Debian
unstable (sid), gnome 3.

This issue may have been fixed in the latest version of Epiphany:

I believe that Albert has run into this bug, which affected Epiphany 3.0 and 3.2:

The bug was marked obsolete back in December because the bookmark bar is simply gone in Epiphany 3.4.  (I'm not happy about that, and I hope that someone will implement a bookmark bar plugin soon so we can have this important feature back.  See the earlier discussion at http://mail.gnome.org/archives/epiphany-list/2012-January/msg00005.html .)
