I *think* you could do:

rm .gnome2/epiphany/mozilla/epiphany/cookies.txt

That could easily be an alias on your .bashrc:
alias epiphany="epiphany && rm .gnome2/epi...."

But I assume there's a better solution or you might even want to
create a python extension for this.
