This happens to me as well in epiphany 1.2.5 which I *cough* built
myself. It's made me get in the habit of dragging links wherever I want
them to go. Repeat, you can make it open in whichever window you want
by dragging the link to that window. And this works with other GNOME
applications as well. I don't remember the exact behavior change, I've
been dragging links for the last couple releases at least.
