Hey!
Thanks for asking. I would think either option 1 or 3 are good (1 being
more prominent, 3 more discreet) as I feel both the GNOME project and
the GNOME foundation have a very different focus targeting a different
audience.
I see w.g.o as everything software related (latest versions,
contribution, technical stuff, developers, components, modules,
conferences / hackfest announcements, etc) while the foundation site as
foundation related (governance, branding, legal, fund raising, case
studies/success stories, partners, etc).

There are several competing ideas. Each with an example:
1. We can make a foundation icon to replace GNOME.ORG in the head of
this site, like language switch. The foundation's navigation may
have the same style as gnome.org, but different logo and footer.
Example:

(notice the upper-right corner the link to mozilla organization)
2. We can integrate foundation site into the main navigation, e.g. in
"About Us" add a new section. Example:
http://www.ubuntu.com/business
(notice the "Contact Canoncial" which is the only place the
company name appear, it's a level 2 navigation item)
3. I guess nobody support this but it doesn't hurt mentioning.
OpenSuSE put their facilitating organization (Novell) at page footer:
http://www.opensuse.org
So we have "put on header", "integrate to navigation" and "put to
footer", each with an example from foss projects. Andreas thinks of
collecting opinions so here am I asking for it.
