Most likely because your console application does not have access to
the same session bus used by gnome-session. If you are using systemd,
you could run your backup program with systemd-inhibit, otherwise I
can't think of anything better off-hand than to split the task into
two components (the actual script, and a service running in the user
session which inhibits shutdown when the former is running) ...
