This is very strange behaviour. Perhaps this was a bug in the older
2.6 version?

This is even stranger behaviour, now the rest of the paths are being ignored..

If you use `beagle-shutdown`, beagle should shut down completely. This
is not normal behaviour.
I strongly suggest you update to a newer version of Beagle (the
current version is 0.3.5). The older versions were not very mature,
and had bugs. The 0.3 series has several bug fixes and performance
improvements.
