I think I managed to clean up my entire flatpak install and I think it is
working now (currently building a lot of dependencies which I guess is a good
thing).

Just for reference here are the steps I took to erase all flatpak-related data
(I think I missed the config of my flatpak-installed Builder):

flatpak --user list
flatpak --user uninstall ...
flatpak --user remote-list
flatpak --user remote-delete ...

trash ~/.local/share/flatpak/
trash ~/.var
