I had this problem with Banshee with my 2nd Gen ipod touch.

I found that it was because I was in the music app at the time I was trying
to sync it and so it couldn't access the ipod database. Just ensure that you
are on the lock screen when you try the sync. It should also come up with
"Sync in progress" on the ipod otherwise it wont work.
