This sounds more like the fact that Banshee currently will only
transcode files that are in a format that is not supported by your
device. So, for instance, if your device supports mp3 and flac, but
not ogg, mp3 and flac files will be copied directly, but ogg files
will be transcoded into the format specified in the "code-to"
preferences for the device. There was a recent thread in the mailing
list that touched on this issue, and there is this bug, as well:

A possible short-term hack could be to find your device's hal info in
/usr/share/hal/fdi/information/10freedesktop/10-usb-music-players.fdi
and comment out the references to audio/flac.
