I get the same when I put in an Audio CD. I think Banshee is starting another instance (see http://bugzilla.gnome.org/show_bug.cgi?id=521628) and for some reason defaulting it to the File System Queue.

I'm not sure about the iPod specifically, but if you have an instance open and then connect the iPod, a) does it open a second instance and b) does the first instance work to switch to the iPod?
