there is a hackish workaround to use banshee and then "fix" your database with gtkpod included in the report...

I have seen a similar behavior myself, even with a recent SVN
version of banshee. If you just need it working, I found that
http://shuffle-db.sourceforge.net/ does the job (it always shuffles
though, even when I give it the option not to).
