When you drag-and-drop messages between folders, Balsa by default
_copies_ them -- that is why they still show in your Inbox. If you want
to _move_ them instead, open the "Edit" menu, select "Preferences", then
the "Misc" tab, and check the "Drag-and-drop moves messages by default"
box.
Another (and my preferred) way to trash messages is to hit the
"Trash/Delete" button on the toolbar -- this applies to the currently
selected message, that is, the one being displayed. (I guess that you
can also select multiple messages, but haven't tried.) If you use that
button on a message already in the Trash mailbox, it gets deleted
irrevocably.
And yet another way is to right-click on the message line in the
messages list pane and select "Move to Trash".
Also, if you don't like your messages being downloaded into
/var/mail/zeke, you can select another directory, for instance I've
changed that to ~/mail/inbox.
Right now I can't find how to set this in the Preferences, but
right-clicking on a mailbox and selecting "Mark as Inbox" does the
trick. (You must create the mailbox first.)
