I'm using Debian and found that not everything that is necessary to
create a project in anjuta is in the packages it depends on.
Installing some more autotools-related stuff made it work.

Here is a list of some packages I have installed that might help:
autogen
autotools-dev
autoproject
automake1.9
autoconf
pkg-config
libtool
