I have though a bit about the issue with 
anjuta_dock_replace_command_pane. I think an easy and quite nice 
solution is to first add the new pane and then remove the old one. By 
doing this you will not disturb the widget arrangement before adding the 
new widget. It needs a few additional changes in the way you register 
the pane in the hash table but it should be quite simple.
