session manager (gnome-session) in gnome settings controls if apps startup when gnome starts

also check your menu options (the bar  of icons).  in older versions one could have more than one menu - 
which would give you both.  the menu bar is a program that itself runs when gnome starts (its an app that 
finds a “good" icon for a running program on notification app start, and shows the icon).  you might even be 
able to tell the menu bar what size icon to use (ie, 64x64 versus 32x32), in which case it will show large 
icon and an arrow to reach the unseen ones.

but if you did want the apps “already running” (quicker to use per incident) then you could only replace the 
icons they are using to ones you would recognize better OR you could ignore the icons you cannot read and use 
“the big menu” to choose apps (the menu of all apps open and not opened)
