Banshee can automatically manage your folders, if you want.

The way this works, is it writes the artwork to the folder were the lowest track number is. if you have tracks 3 5 7 in folder_a and tracks 8 9 10 in folder_b the artwork will only be written to folder_a
if there is another album in the same folder, it only write the first cover, and then skip the rest.

Also this as no effect on the way banshee uses the album cache.  i wrote it for cross-player support, as well as sync support to my phone.
