Oh no! This is a serious problem in GTK that needs to be addressed. It needs
to be able to group windows logically so that the WM can tell which belong
together. Example all nautilus windows currently get stuck into the same
group but should not be.

Ah, yes that is how the 2 Konqueror windows should be. I guess some sort of
extension would be neccesary.
