I'm pretty sure this has more to do with using habits. After using
Epiphany for a long time, I also kept closing the wrong tabs when I
tried to use Firefox. I often think intuitively that the close button
will close the right-most tab, which leads to a bad surprise.

I feel the opposite, the object to be removed is the tab, and I feel a
lot more confident clicking on the close button if it's located on the
actual object. This seems logical to me, but of course I could also be
biased by my using habits.
However, I don't think that tabs should overflow (unless someone comes
up with a very clever handling of overflowed tabs). This can be
somewhat frustrating in Epiphany, although I try to limit the amount
of my tabs.
