I'm not sure, doesn't Nautilus provide a way to store metadata on files?
Likely properties would be server/port, user/pass if applicable, etc.

Sure, as long as
a) the objects don't -only- exist in gconf, they should be represented
somewhere in the filesystem as well;
b) the data in gconf is automatically deleted when the object itself
doesn't exist anymore, to prevent cruft.
