[Tracker] Tracker unable to deal with flac and video files in a particular computer

Im having a weird issue with Tracker and after discussing it for days in the irc channel I was suggested to post it here in case anyone has any idea:

I have an Atom n330 working as a home server. I am trying to use the tracker plugin of Rygel. Previous to install in the server, I tested tracker and rygel in my desktop computer and they work fine. Both the desktop and server are running "Ubuntu 12.10 desktop" (the server needs X/qt to configure mythtv backend). Problem is the same exact files that work on the desktop wont be recognized by tracker on the server. In the server, mp3's are recognized but flac and video files wont.

I was suggested some misconfiguration in the server, so I tried reinstalling Ubuntu from scratch in the server. After a clean install of Ubuntu 12.10 desktop and having only updated the system I installed gstreamer plugins and tracker from repositories. Same issue. Gst-discoverer-0.10 worked fine in the files, but tracker-extract would give the same error:

With Phako from the irc we tried debugging the error without success.

Even weirder, after another clean install, I installed the tracker (without the extra gstreamer plugins) and run tracker-extract previous to running gst-discoverer, I got a different error and gst-discoverer started giving an error as well (when in the other installation orders it would not). Also note that the two exectuions of tracker-extra were made one after the other giving differetn errors:

Ubuntu 12.10 is running an "unsafe" version of sqlite but I could not manage to install a newer one, although I dont think thats the problem here.

Any ideas?
