It's quite ill advised to index /. There is a lot of stuff there which 
is useless to index and Tracker is primarily not designed to index the 
entire system but user data.

Is there some reason why the default XDG directory locations or even 
$HOME itself recursively is not enough?

If you don't always see it, it is either too fast or crawling is still 
ongoing.
