I believe there are configure options for them.

Use --disable-beagle (or --disable-tracker for beagle only support) when running configure to ensure Beagle support is not present although, if I recall correctly, when I hacked Nautilus to add Tracker support I made sure it took precedence over Beagle so if both are installed tracker will be used :)

Check that the deb installs a tracker.pc file in /usr/lib/pkgconfig

Nautilus checks for the file before adding tracker support when you
compile it.

If its not present and is not in the deb file then let me know and I'll
try and correct it.
