A better fix would be to add .bash_history to FILES_TO_IGNORE in
lib/config.py.in. If you send me a patch, I can commit that to CVS.

As for the directory cleanup,  I'd recommend filing a bug and
attaching a patch to sabayon-xinitrc.sh. Hopefully someone who uses
that script will apply it: I'm reluctant to mess around with stuff I
can't test myself (I don't use Redhat, which is the only distro which
uses that script iirc).
