Do you have the various gstreamer development packages installed ? If 
you installed gstreamer/gst-plugins out of prefix, maybe you need to set 
ACLOCAL_FLAGS to "-I /my/prefix/share/aclocal". Are there other warnings 
before that one when you run autogen.sh ?
