If you enable alsa oss emulation, compile gstreamer with oss support and 
disable esd/artsd/whatever sound daemon which grab the sound card device 
then rhythmbox 0.6.8 should work fine with gstreamer 0.6.4.

This is expected behaviour since what you call 'shuffle' is actually 
'random' (ie pick a random song without taking into account whether it 
has already been played or not) in rhythmbox 0.6.x
