I'm not familiar with any of the applications you mention. However, try Arista Transcoder or Handbrake, both of which use ffmpeg under the hood. Of course you can also use ffmpeg without the front end if you like. It supports many codecs, as well as frame rate and container format specifications. If you want to completely leave the proprietary formats in the dust where they belong, you can encode your videos in Webm format. Webm is a completely free format that is a more restrictive form of mkv, supporting only VP8 or VP9 video with either Vorbis or Opus audio. These suggestions help with frame rate specification, encoding/compression and joining files. For editing, you may want to try LiVES
