Yes you can but for more details, it would depend on what distro you're
running and whether you used distro packages or built from source
tarballs. I can speak to Slackware and Debian and yes, with both those
distros you can upgrade packages if available. Debian's package manager
is wonderful in this area as you can get automatic upgrades through the
apt utilities.
The only programs I'm personally aware of that can be upgraded from
within the app itself would be the mozilla programs, Thunderbird and
Firefox. There could well be others but I don't personally know of
them. In Firefox and Thunderbird, the programs can automatically check
for updates like Windows does or you can manually check for updates as
well through the Help menu.
