So the thing that jumps out at me is:

which perhaps is making NM incorrectly ignore the AP, since the WPA2 IE
is actually usable.  NM should probably just drop this IE entirely if
it's invalid.

If you turn off WPA1 support on your AP, and only enable WPA2 support,
does that make the AP show up in NetworkManager?
