If I understand correctly, you're just talking about being able to use
Meld to create and apply a patch? You can already create patches for
single files within Meld (from a file comparison, go to "File->Format
as patch"), though you can't currently do that for whole directories.

The second part of this is applying a patch within Meld. This is an
old request, as has had several implementations over the years, none
of which have actually made it in yet. The latest is Piotr's patch
view mode (see https://bugzilla.gnome.org/show_bug.cgi?id=674557),
which looks pretty good. Unfortunately I haven't been able to find the
time to review it properly... but certainly people testing it out and
reporting their experiences in that bug would help to get it accepted.
