On a quick read through I saw two items that I wanted to comment on:

1) Preference dialogs - having only a Close button may not be 
sufficient.  I would think that offering the ability to Cancel or 
Accept the changes is typical and expected by users.

2) Alerts - having no title on Alert dialogs means that it is possible 
that the user will not know which application generated the alert 
(although the text should give a good clue).  Having the Application 
name in the title, possibly along with "- Alert" or something would 
take care of this.
