Joshua, There is not any ship from Eminonu to Besiktas. Both of them are in the European side of Istanbul. The “TRAM” is the best choice for coming to Bahcesehir Unv. if you will stay in any hotel in Sultanahmet or Sirkeci. I will tell you how you can reach Bahcesehir. I am using the same way everyday =)
First, You will get in the tram at Sultanahmet station, and get off at Kabatas station. You can find a lot of tourists and people who can speak english in Sultanahmet. The staff at the station can also speak english and help you to show which side goes to Kabatas. After getting off the tram, you will see the sea, walk accross the sea side of the street, there is a bus station, and you can get in the bus which goes to Besiktas, almost all busses pass from Besiktas. Or you can get in a taxi. It costs around 5-6 YTL = 4 €. For cheaper public transportation, we will try to help you on registration day. We use “AKBIL” in Istanbul. It is very easy to use and cheap for public transportation. You can use it in, bus, tram, ship and subway.

I think there is a ferry that runs from Eminonu to Besiktas that we will
be able to take to the university. Since there are many people staying
in Sirkeci/Sultanahmet, will there be a shuttle service or something in
the morning to the university?

I'd just like to mention that already three conferencegoers (including
myself) will be staying at Metropolis Hostel in Sultanahmet. It's a nice
place run by nice people and the more people we have going to Bahcesehir
from Sultanahmet, the more options we will have available to us on a
daily basis. So if you haven't booked yet, consider looking them up -
they are very cheap and it is ideal if you can't afford the Golden Horn.
