It seems like jhbuild conflicts with macports(?). "which autoconf" points to /opt/... I disabled macports completely renaming the "opt" directory, and trying to build gtk-osx again now. By the way, does it make sense to compile gtk-osx via jhbuild instead of using macports version? My application is critically depends on gtk and I want to try latest gtk-osx. Is jhbuild version newer than macports one?
