We have something similar happen in Geary, the workaround (if it wasthe same problem) was to adjust GtkSettings.gtk_decoration_layout atstartup to always include "menu":https://bugzilla.gnome.org/show_bug.cgi?id=770617

I reported the issue for GTK+ but it was marked RESOLVED NOTGNOME:https://bugzilla.gnome.org/show_bug.cgi?id=770619
