The preference to remove the desktop window is still there, although not
availible in the user interface. Use gcond-editor or gconf-tool to set
the /apps/nautilus/preferences/show_desktop key to false.

However, to set the background you could also set 
/desktop/gnome/background/wallpaper-filename and related keys. That way
you don't have to lose the desktop functionallity.
