I believe this is a bug in the GNOME 2 keyboard shortcuts applet.
(It can't handle modifiers that GTK+ doesn't handle normally, and
GTK+ only deals with the "common" modifiers... of course, the
shortcut capplet would then need to distinguish betwen locations
where it could support the extra modifiers, and where it can't.)

(It was sitting in GNOME bugzilla as a GTK+ API request, but most of
the functionality could be achieved without the GTK+ addition, so I've
filed a separate GTK+ bug and moved it back to control-center.)
If you care strongly about this, you might want to file a Red Hat
bugzilla bug so we remember to at least evaluate how much work it
would take to fix the issue.
