Yes 
go to ~/.gnome/gnome-pilot.d and edit backup-conduit
add a line 
exclude_files= foo bar xpto
(databaes names as they appear on the pilot separated by spaces)

this should have a GUI but iirc we never got to decide on what it would be.
probably getting a list of dbs from the pilot and presenting something like
a file dialog... i guess it will get done eventually :\
