Problems removing items from Gnome system menu

I am having a lot of problems just trying to remove some of the items in the
Gnome system menu.  I completely removed the Applications folder using gmenu, 
but I still see it on my menu panel.  How can I get rid of these applications
that are sticking around?  They don't show up in gmenu (as root) at all.
